Ok Tully his is one I have noticed. If an attacking unit has it waypoint directlly on an enemy unit and that unit is at the edge it's attack range it will not attack the enemy unit. But if you put the way point just past the enemy unit it will succesfully attack. This is an odd one and I dont remember it happeng before in the older verisons.

there is a difference between the two waypoints on is tracking and one is not. That might be the cause. Thought if the tracking waypoint is on the enemy you want to attack you should attack it if it is in range.

Here is a simple test to show the problem
I started a new game with a small map and hard difficulty
I only made marines and set them all to attack.
When I met the first enemy marine there was one empty square between us and I save the game. first i dragged my marines way point to the enemy marine. press end turn and my marine move one square toward the enemy but did not attack. Next I reload the game the move my marines waypoint one square past the enemy marine and pressed end turn, this time the marine move one square toward the enemy and attack and killed the enemy marine. This is true for every unit out there that you own. (not sure if it is the same for the AI units).
here is the save game file (no mods)
